Benjamin Linard : « I will introduce two alternatives to OTU clustering and Kraken-like classifications. They apply for targeted taxonomic identification from metabarcodes or metagenomes, e.g. when a decent reference database is available and can be structured either as a phylogenetic tree or a pangenome graph. I will explain into details the concept of filtered phylo-k-mers that we developped and published recently and how it accelerated phylogenetic placements of barcode by several orders of magnitude. Then, I will introduce the concept of variation graphs and the first attempts to exploit this model for taxonomic identification and ancient DNA analysis, as well as our ongoing work of comparatively benchmarking both approaches. »
